Large–scale resequencing projects are commonly used for inferring domestication, improvement and cultivation history in crop species. Short–read sequencing technologies and genomic analyses using read alignments against a genome reference are affordable in any crop species to conduct population genetic analyses, to reconstruct genealogical relationships and to perform association studies. Here, we used novel analytical approaches to improve specificity and sensitivity of SNP detection, to distinguish germline and somatic mutations and to calculate aggregated lengths of identical–by–descent chromosomal tracts in a highly heterozygous and vegetatively propagated crop, Vitis vinifera.
